The two versions are, to all intents and purposes, identical and will continue to remain so for the foreseeable future.
Maintaining our own version gives us some flexibility, such as being able to provide the free trial version of the App.
However, we think the Mac App Store gives a lot of benefit to our customers and we would generally recommend that you buy the Mac App Store version.
